I asked a similar question a while back, though I was asking specifically about boutique hotels:

Monaco and Palomar seemed to be the favorites, at least from the client perspective.

 

I live here in town so can't speak for out of town escorts in terms of which hotels they prefer. You can go the boutique route, as discussed in the thread above, or go with one of the big corporate hotels like Marriott or Hyatt. The big hotels will allow more anonymity, though even the smaller hotels I've never had problems with front desk staff. I've been to the Parc 55 more times than I can count, probably it is a Hotwire special. It's a perfectly good hotel, so if you are going the budget route and end up there it is just fine. Nicely appointed rooms, and location right near all the shopping and transportation.

 

On the sleazier side there is Beck's Motor Lodge in the Castro. The hotel facility itself is not sleazy - it's been refurbished relatively recently and is just fine. But the setting, a motel with doors opening directly to the outside in the heart of the Castro, lends itself to possibilities. Management tries its best to keep things civil but the opportunity is definitely there.

 

I'd avoid Fisherman's Wharf. Although it's scenic, it's too far away from the rest of the city, and is very hetero (if that matters to you).
