Try the Arco Hotel at Geisbergerstrasse 30, near the Wittenbergplatz (http://www.arco-hotel.de). It's within walking distance of many gay bars, but on a quiet residential street, and near a couple of U-bahn stops. It is very gay friendly but not exclusively gay.
